Yes, a single mp4 file with the right encoding can be played in a Flash app, IPhone, Silverlight.
You want a video with h.246 baseline 3 or lower video with AAC audio to accomplish this.

Would mp3 files be accessible by iTunes for podcasting from wowza2 server?
Not sure about ITunes, I don't think so, but you can do RTSP with Quicktime player.
